Have you checked fuel pressure or had any fuel related codes? Maybe change the fuel filter. Make sure fuel system is primed properly. I assume if you have cleaned the MAF sensor then you have probably cleaned the air filter and checked the air system for any possible blockages.

The 3.0L V6 STX550 is a powerhouse and you are on the right track. Have you checked the condition of your fuel lines? If a fuel line develops a leak, air will get sucked into the system through the crack, pinhole, or loose connection. Navlife sell BASCO brand which is pretty good. Sell heaps of these with no issues known to date. We have been selling these for about 3 - 4 years now.

You can't adjust how much the clutch bites if that is what you are referring to. This is an automatic adjustment done through the slave cylinder.

Running rough on cold start is generally a timing chain issue where the chain itself has stretched. I would probably get this issue diagnosed sooner than later as the last thing you want is for the timing chain to let go.
